WCF를 한번이라도 제대로 프로젝트에 적용해 보신 분들은 아마 위와 같은 상황을 만나면 쉽게 해결할 거라고 봅니다. ^^

mex조차도 하나의 endpoint를 노출하는 것이기 때문에 그조차도 웹 서비스 통신이 되기 때문에 MaxNameTableCharCount 등에 대한 동일한 제한을 받게 됩니다. 물론, app.config 파일을 조정해서 이를 해결하면 되고.
